Is there any way to save different configurations for different games?

Not yet.* If you need a GUI-based solution or one for non-Windows, it'll come eventually.

*On Windows(only, for now) you can use the --config command-line option to tell PPSSPP to use a different config file, so if you created some shortcuts, you could have it use different configs for different games. If you need more info, check the options explained thread.
