Yes, you have to activate both if you want it to work automatically. Just try it, there's no easier way to learn stuff;].

Basically frameskip works normally as it always was, and then if you select automatic option it'll apply the frameskip setting only when needed as much as it's needed, but it'll never skip more than your setting for frameskip. I dunno how to explain it easier. Just set frameskip to 1 or 2 or whatever you might need additionally to automatic frameskip checkbox and then it'll work.
