The latest git - newer than 1.6.3 - has some fixes here. You'll need to load the save game in PPSSPP, and resave for it to update the save.

If it still doesn't work - this is a bug. Please file an issue on GitHub:
https://github.com/hrydgard/ppsspp/issues/new
