How do you change the alternate speed on pc (R2 button on ps3 controller)?
I really love this feature in emulators where you press a button and speed up the game to get past annoying cutscenes, repetitive parts or when the game is just slow in general (like monster hunter freedom unite which is my fav psp game). It helps to get you further in such long games where you waste so much time walking and hearing NPC's blabber on about pointless stuff and get to the real action.

But i see there is an option to change the alternate speed but it does not work. It currently speeds the game up by like 10 times and it can be too much sometimes. If it just sped it up by 2 or 3 times it would be enough for me. Is there a way to change it?

The option under graphics settings is to set alternative speed for "speed toggle" hotkey, by pressing R2 by default you're using "unthrottle" which is separate feature that's not affected by any settings and just going as fast as your hardware can mostly used for skipping loading screens and unskippable cutscenes:].

Just go to controls->Control mapping and remap your keys to whatever you like, ie remove R2 from unthrottle and map it to speed toggle.
