Well, there is always possible to use another PSP-emulator - JPCSP. It has the ability to remove/insert a memory stick "on the fly". After that you can just copy SAVEDATA from JPCSP to PPSSPP. They are fully compatable.
I haven't tried this with "Flowers", but it worked great with another game that requested to remove memory stick - "Rewrite".
Thanks but i can't even get this to run on a real PSP. i take the stick off and on and nothing. I though it was like other games that require this but no.

Wanna give it a try?

BTW: I went to jpcsp.org not sure if that's the official site it's the first that pop up. And i saw they only provide rapidgator links to download (kinda pathetic host).

I'ts kinda scary to download exe files from site that have such posts on their home page. plus i got the install data from my PSP, still can't play this thing.

Edit: nvm all that i found the solution just need to copy a system folder to savedata folder
