I'm not sure how PCSX2 does it, but it might talk directly to the PS3 controller with RawInput or something, while PPSSPP uses DirectInput and/or XInput, which are built-in to Windows itself. So if your computer doesn't "understand" what a PS3 controller is on its own, PPSSPP won't, either.
