Try changing these.

Texture filtering: Linear on FMV
Screen scaling filter: Linear

I've just tried every filtering and scaling combination possible, and I've had some quite strange results:

When bicubic or hybrid+bicubic texture upscaling is turned on, I always get the boxes.

When hybrid texture upscaling type is turned on and texture filtering and screen scaling are set to nearest, I sometimes get boxes and sometimes don't.

When texture upscaling type is set to xBRZ and the two options you mentioned are set to nearest, the boxes don't appear, but I'm hoping there's a different workaround because I really don't like xBRZ
