Are you running PPSSPP as second (or more) instance?
because settings won't be saved for 2nd, 3rd, (and so on) instances as they may corrupt the PPSSPP.ini file (which being shared for all instances) when more than one instances are saving the settings nearly at the same time (ie. when closing down all PPSSPP instances nearly at the same time) PS: We should probably use different PPSSPP.ini for each instance, like PPSSPP.INI / .IN2 / .IN3, and so on, or PPSSPP.INI / PPSSPP2.INI, and so on.
