I'm not sure, but Windows has some "virtual" file handling when there are permission issues, and that might've been triggered if you ran PPSSPP in compatibility mode. There might also be problems if you ran it as Administrator.

I'd suggest you rename the old folder with the save files, and then copy the files to a new place (possibly in Documents) and start using that.
