For the multiplayer aspect, a virtual machine is required to host a game on one PC (one VM per person that isn't the person running PPSSPP on the host OS). To simply run two instances of the emulator at once doesn't require one, but you'd probably need to use one DirectInput controller and one XInput controller with each copy of the emulator set to use one controller. If you go the virtual machine route to play multiplayer, it shouldn't matter if you use two XInput controllers or two DirectInput controllers.
