That problem only occurs when you loadstate a frame from a time before you used the normal save.
Sorry I can't say it clear... Here's the catch: Don't Load your Savestate(Save from pause menu) if you know that you already saved the game(in-game save bed/quest end) after that savestate... Also loadstating will only keep the glitch from old settings. In order to fix it, start the game using its in-game save and don't use Savestates unless it's necessary.
