I'm playing Hakaihen too but i don't have those problems you mentioned, sometimes the screen flickers on Getter beam animation but not something big....My settings:

Non buffered mode
Frameskipping---auto
Antisotropic filtering ---2x
Texture filtering---Auto
All the remain options are default.....And I'm using v0.9.6 stable.(PC)

On MX Portable, if you play on "non-buffered mode" the battle animation doesn't show up, only black screen. But it's different in Hakai hen, you can play in any mode..

Try changing from 'buffered rendering mode' to 'non-buffered rendering mode' or vice versa. See whichever suits your game performance well.
