Perhaps I misunderstood. I've gotten a little confused by the posts. But here's my take away from the above:

1. Hot Pixel doesn't work.

2. After running Hot Pixel and it not working, other games don't work either.

3. Restarting the emulator after having tried Hot Pixel makes other games work again.

This could actually point to why Hot Pixel is broken. Even if not, it's still a bug.

So I'm looking for one log like this:

You start the emulator.
You run Hot Pixel.
You go back to the menu after it says "Game Exited".
You try to run Gangs of London.
Gangs of London does not work.

And then another log like this:

You start the emulator.
You run Gangs of London.
Gangs of London does work.

Seeing how those logs differ may tell me something.

I had earlier had the impression that running Hot Pixel twice caused different behavior in Hot Pixel the second time, but I think that was my mistake.
