Are you using the latest dev builds I've linked to in my previous post?

Flickering during frameskipping used to be an issue in older builds, but should've been resolved with all devices in the new builds.

EDIT:- Do you also happen to have the experimental Multithread option enabled? It can also be the cause of the screen flicker.
