Yeah, deleting the Play Store version first before sideloading the new one will wipe your settings.

There have been many changes made to the emulator in the recent developer builds, so they're pretty much 2 different programs at the moment, in many ways.

It's not surprising that you'd get that error.

You'll have to reconfigure PPSSPP on the new version again, sorry mate.

(The exception to this being that you've already JB'ed your device and can backup the ppsspp.ini file located in the ppsspp folder of your device, and restore it into the sideloaded version.)
