At its current status, Enhanced cutscenes is Not working within ISO or merged ISO. As far as I know, it's UMD restricted & sensitive case, unless PPSSPP team can develop something, I presume.
Enhanced cutscenes is compatible with open directory ONLY with extracted ISO content
