Best just restore all settings to defaults, most confusing or buggy settings mention problems in their names or in more recent ppsspp versions also print out information on the screen when activating them.
Random problems that can be passed by luck could be timing related, settings like: - timer hack, - multithreading, - change emulated PSP's CPU clock, - as well as fps patches/cheats. Are most likely to cause such problems. There's also I/O on thread->I/O timing method which changing could help some games, personally I would consider "Simulate UMD delays" the most proper / compatible, but it's not default as while it fixes some games it still was potentially breaking some others.
