Oh you didn't just drag 'n drop the files from the zip-file and overwrite the old? That's how I change versions. Sometimes people freak out when their save(s) vanish and most of the times it's because they have checked "Save path in My Documents" or vice versa so the emulator is looking at the wrong place ^^

Oh well, make sure you do backups every now and then
