Never saw this before. I have alread finished the game more than a year ago and the only problem I got was at the Onimon Mission before getting to the final fight.

What device are You running? Also are You running with deffault emulator settings? If not, try saving to the internal memory with savegame (not save state) them load default configurations and try again loading from the game menu.
