unlike jpcsp, ppsspp not select controls. I have only one gamepads, no idea of how 2 gamepads control 2 PPSSPP.

i dont know how to fix ur problem but i have workaround if u care to try

this will for sure work for 1 gamepad and 2 gamepads

*one gamepad method*
you need to have 2 copies of ppsspp (launching from same folder 2 times wont work) it need to be in 2 different folders lets call them ppsspp GP and ppsspp AM (gp for gamepad and am for AntiMicro)

- in ppsspp GP remove all bindings for keyboard
- in ppsspp AM remove all xbox and gamepad bindings
- configure AntiMicro so it fits keyboard controllos in ppsspp AM
- now you need to have focused ppsspp AM and you are ready to play 2 instances of ppsspp at once

*two gamepad method*
this will work if ppsspp focus only on 1st connect gamepad and not use all connected gamepads
to get this to work you do pretty much the same as single gamepad method

just that AntiMicro need to be configured for the 2nd connected gamepad

to check which is 1st and which is 2nd you just go to control panel> game controller? well the 1 with gamepad icon i have polish windows so i dont know what is it name in english version

and when you open it there will be a list of gamepads connected to ur pc and 1st from the top is 1st connected gamepad and going down with the list comes next numbers

thats all u need to know or do
