Maybe your gpu is dropping clocks? Check with gpuz or something. I had to made a tool to keep my radeon's clock on high for emulators. Hmmm.... maybe I should call the tool radeon_weed.

Omg, it's so fixed. =D Tested on v0.9.8-1069, sprites/things no longer show when supposedly occluded.

I could do quicky support to free mapping with the rest intact (ie, keyboard, xinput, dinput still separated) but something like Dolphin's input customization is way beyond ma'skills.
