Is it possible to add a functionality to the emu to take screenshots natively? It's a bit of a hindrance to have to crop the screenshots of the content out of the window itself.

Yes it is, my bad, didn't notice the feature. But is it possible to take the screenshots in png?

No,ppsspp creates jpg images only.
The only other way is to keep taking screenshots like you did till now but in full screen
There are also programs that can make screenshot only of the client area(only the game part).
If you are using Irfan View,I can make you autohotkey script that make such image and save it as png where you want
