There are no "best" options...some games like some option,other games like other options.
The default options are ok in most of the cases.

And it's not like there are many options to choose from.
That that actually affect if a game will work fine are maximum 6
And those that increase the quality(and lower the speed)are 3

Using PPSSPP on Windows 7 x64 SP1
i7 4771 3.5Ghz,GTX750TI,16GB RAM

Batch iso <=> cso converter

By best settings, what are you looking for, Speed or Image Quality?

If speed is a concern, this guide should help you get the best speed in most games on PPSSPP:-

If you're looking for quality:-

Enable Anisotropic Filtering and set it to 16x, turn on Anti-Aliasing and turn on Texture Scaling and set it to something crazy if your system can handle it.

That's pretty much it.
