I'm saying it's the speed because on the video the VPS(which means you are not using the newest rev...it's named Speed now)is below 60 and when VPS is below 60,the sound is like that.

VPS - at what speed the game is running
FPS - the internal speed...not related to the problem here
Using PPSSPP on Windows 7 x64 SP1
i7 4771 3.5Ghz,GTX750TI,16GB RAM
