Just Put a Check in "Enable Gamepad" (native gamepad) in your Sixaxis Controller app settings, then set PPSSPP's Controller mapping to default or Map it.
Don't use Auto-detect or PS3 Controller set-up 'coz I also encountered the same problem using those setting.
