May be you should try longer sequences of pata-pata-pata-pon-.-.-.-.-pata-pata-pata-pon-.-.-.-.- (maybe game will adjust rhythm for your input)

PS: I'm still at Patapon1 - too lazy to cheatengine lot of kaching.

I'm pretty sure that the timing isn't an issue in terms of the game affecting it, because it's programmed to just give raw input rather than to a specific window(I've tried both ways and neither worked)
