My issue is solved:

I was setting up to start the tests, and wanted to get a clean repeatable base test for both 9.9.1 and 1.0, so I removed everything, including the psp folder and whatever is stored within (after backing up the savedata folder).

After doing so, installed 1.0 and the speed issue was gone.

I went through every setting multiple times I'm sure; but either I did miss something somehow which had an effect in 1.0 but (less/none/wasn't used) in 9.9.1, or something was wrong with the ini maybe? I didn't keep the old one so I can't compare now.

Sorry to waste time when it looks like it was specific to my installation after all!
